Single-cell RNA sequencing (scRNA-seq) has transformed cell biology, enabling studies of heterogeneity and transcriptome dynamics of complex tissues at single-cell resolution. The Single Cell RNA-Seq Data Explorer (SCRSDE) provides interactive analysis of different scRNA-seq data to explore the transcriptional diversity of the cell types. To identify biological differences between two subpopulations or groups of cells the differential expression analysis is found to be very useful. To identify significant differentially expressed genes (DEGs)between distinct cell types all datasets were analyzed using Seurat [ref] R package.
The SCRSDE provides :
- Analysis of clusters of different cell types in a dataset.
- Visualization of expression level of gene of interest in cell clusters.
- UMAP, tSNE, 2D, 3D plots
- Listing of marker genes in each cluster.
- Comparative analysis of cell clusters between different datasets.

Pipeline
In the preprocessing step single nuclei data were summed up for exon and intron counts. The genes coming from sex chromosomes and Human and mouse MitoCarta2.0 were excluded from the analysis. Further, genes were filtered if expressed in less than 16 cells (~0.1 percent of the data), filtered cells with less than 200 detected genes, and cells with outlier level of unique gene counts, UMI content was filtered based on analyzing VlnPlot and GenePlot). The highly variable genes were collected for downstream analysis. The Step-by-Step representation of the analysis pipeline is given in the flowchart.
